All things considered, you can get all the saves after all so this is just a small inconvenience. From my experience, the menu only shows saves from the account where either the main 9.00 exploit or ps4debug.bin was loaded into (not sure which), so you might have to reboot and log into the account you want the saves from and do the whole process from there from before proceeding.
